Travelling by Milan to Chamonix train includes three changes, and you'll also have to cover the section of the route from Vallorcine to Chamonix by bus because of railroad repair work. The duration of the trip (including all changes) is 4 hours 55 minutes, the minimum journey cost is EUR 99.
There is also another train option - its travel time is longer, but you can sleep during the whole trip. This train departs at 09:29 p.m. and reaches the destination in 11 hours 45 minutes. There is one change in Domodossola.

How to find the train platform at Malpensa Airport:

The direct bus from Milan to Chamonix is operated by Eurolines. The shuttle departs from Lampugnano bus station on Tuesdays, Thursdays and Sundays. It departs once a day and reaches the destination in 5 hours. The ticket price depends on the day of the week and ranges from EUR 45 to EUR 55. Tickets can be bought on the carrier's website or at the bus station ticket office.
There is also another Milan to Chamonix bus – operated by Savda. However, if you take it, you will have to make changes in Aosta (Autostazione) and Courmayeur (Monte Bianco square). The bus travel time is 4 hours 45 minutes, the ticket price is from EUR 36.5. This shuttle departs from Lampugnano bus station at 01:00 p.m.

How to find the shuttle stop at Malpensa Airport:

In Terminal 1, take the Malpensa Express electric train running to Central railway station (Milano Centrale). Get off at that station, go down to Milan metro and take the Green Line metro train. At Cadorna station, change to the Red Line train running to Rho Fiera. Get off at Lampugnano station. You will see the railway station immediately after leaving the metro.
